Colony Beacons improve the chance for good and accurate intel of a foreign colony. Each level of the beacon improve your infiltrations but can be countered with the Colony Grids. Your chance of getting accurate information can be further improved by sending additional probes when scanning.

The Colony beacons building gets increasingly more expensive for each level. If you scan a lot, then it's a good idea to only upgrade the building when necessary, meaning if your scans aren't accurate enough to your liking. If you constantly get 100% accurate scans, well then there's no point in upgrading the building.
